You likely bought the wrong version rack. The GX has 2 different roof racks. One for a low profile roof rail and the Overtrail roof rail (that is similar to the LC). The low profile roof rack screws into the low rail and the one you need has the integrated clamps for the raised rail. As far as I know, the attachment points are not available separately.

I think this is right because I almost did the same thing. The low-profile GX rack has bolt points that are not in the right place for the Land Cruiser roof - if you were able to mount that rack it would sit too far back and hang over the rear. This rack comes on any GX that is not an Overtrail.
The Overtrail rack has towers that clamp onto the side rails. That one works with the Land Cruiser, although be wary of clearance because I think the rack might be up there close to 7 feet up. 6’9” - 6’10” anyway.
It’s odd for Lexus to have two separate but largely visually identical roof racks IMO. It might be about more clearance on the Overtrail, who knows. In any case, if you already bought the non-Overtrail rack I think your only solution is to contact Lexus and see if they will sell you a set of the towers, which are proprietary. IIRC they are not listed separately for sale on the Lexus parts site.
