After your post I found a page online going over the issue. I guess toyota has redesigned these seals.

Look at that link i posted. One issue is the seal material absorbs water. You are correct those plugs should also be opened per that article. But you'll still get the funky smell even if their opened if you dont change seals. Im gonna bite the bullet. Even with vent shades I smell it too.
I did look at it, thanks! The window seals on my vehicle look similar to every other car I have owned. I’d be curious if Toyota has already made a production change since the plugs at the bottom allow water out, too.
Thanks for the link, super helpful! I noticed that there is a single weep hole in the bottom of the door that does not have a plug, came that way from the factory. I might pull the other plugs out just to get some more air flow in there. There really isn't enough water in the door to drain out. As my pictures show, its more like condensation. I might call the local dealer and ask about the window seals. Thanks again!

man my 2025 does the exact same thing it’s so annoying honestly it’s like the felt on the window seals holds onto the rain and just gets super funky check the cowl area under the wipers too sometimes leaves get stuck and rot in there but yeah mine loses that new car smell the second it hits a puddle it’s definitely coming from the door seals though you aren’t crazy
Yea I have gotten so fed up with smell, I'm currently in lemon law claim with my state AGs LL division and hope they side with me.
Crazy that a 60K+ car has these issues.

To fix this issue once and for all, we recommend:
1) Updating your outer window seals to the updated part numbers listed below.
Since parts are 25% now, I want to get these and replace the old ones however, does anyone know how to replace them? I’ve done this on an older Toyota sedan that required the permanent mangling of a fork and wasn’t ideal but got the job done.

Can anyone confirm that upgrading those parts will fix the issue? It’s been raining here a lot recently and now my LC has a very musty smell. I’ll try to take it to the dealer tomorrow for it to be recorded.
I replaced my belt moldings and pulled the drain plugs. If you order the parts noted you can see where the tab release is to try to remove the old part. I got some plastic pry tools from harbor freight, placed a rag between the tool and paint, and then pried the old part to release the tab and ended up breaking the tabs on each of the four parts that were replaced. Once they are released/broken, you can easily pull them out.
The old ones definitely smelled really bad and retained that smell when it was dry.
Apparently the used car I bought was sealed long enough that my vehicle still smells when it rains. It is fainter though. I popped the front door panel off and I'm ordering a steam cleaner and going to try to get rid of the mold inside the door at the bottom. I guess this gives me the opportunity to remove the broken part from the door in regards to the tabs that broke off.
The old ones definitely smelled really bad and retained that smell when it was dry.

within a few days of driving my new landcruiser commercial out of the dealership I removed the rear door cards to take out the window blanks - they were soaking wet inside. 6 months later (new car !) I have rust developing on the door sills too. There is definitely water ingress or condensation getting into the door panels, though I doubt that would account for the musty smell, unless the fabric sound insulation inside is wet also.
