Looking for some sort of organizer for the cargo area, specifically for biking gear. I don't want a permanent, rigid pull-out drawer type of deal. Thinking some sort of open-top semi-flexible organizer, ideally with mesh for ventilation for wet gear. Any suggestions?

Sounds like your best bet is a ventilated bag- check out wader bags - Simms, Fishpond, Orvis, etc. I have Fishpond & Orvis bags- great for wet gear.
I toyed with a gym bag. I tend to not change my clothes, but have a towel, shoes, helmet, etc. I went with a Half Size Crate without the lid to organize gear and easily transfer it to the Toyota.
This fits very well in the back of the Land Cruiser. I leave it in there for when we are at the store but if I need the space for something big it comes right out and can be folded up.
I use a collapsible laundry basket. Folds flat when not in use.
What size did you purchase?
I use something similar. Right now I use two of these plus a Plano bin for tools and fluids.
This Plano bin in small fits under the cargo cover.
